Nov 19, 2009 at 2:27 comment added Ari I agree that \include and \includeonly are the best way to go. This creates a separate .aux file for each included chapter -- so it maintains cross-references, page numbering, etc. -- but only outputs the chapter(s) selected with \includeonly. I used this recently when I had to output my list of references as a separate PDF file, and it worked like a charm.
