Bernd Sturmfels has applied tropical alebraic geometry to phylogenetic trees. IIRC, he says the space of trees whose edges have lengths is a tropical Grassmannian. And the trees used in these models are not rooted because you can't tell from DNA evidence which vertex should be the root.
